He previously coached at Rutgers University, guiding the Scarlet Knights to the NIT tournament final in 2004. Waters announced his resignation from Rutgers on March 1, 2006 and accepted a buyout from Rutgers worth about $550,000. He officially resigned after he coached his last game for Rutgers on March 16, 2006.

I am SO heartbroken to learn you passed away, my dear friend Gary. I never saw you again and to hear you were suffering with cancer makes me feel even worse. I know you had your beautiful family to take care of you but I would have loved to come visit with you. We became great friends over the years and I loved visiting with you whenever you made a bike ride to Wittenberg.
